The six missions are titled Castello, Rinnoji Temple, Downtown, San Marco, Ryogoku and Gilman HQ. Each of the missions has sub-missions and special operations missions with different goals such as hitting a required number of head shots, explosion attacks and keeping oneself unharmed in the process.  Reaching the goal is rewarded with points that can be used to get military support such as an airstrike, recon aircraft, bomber, etc.
